Aubameyang, 28, has been left out of Dortmund’s last two games because of his poor attitude but has returned to training this week and could be selected for Saturday’s home game against Freiburg.
Yet Stoger fears the Gabon international will not be in the right frame of mind to play after setting his heart on a move to the Emirates.
And he has no idea if he will be getting Olivier Giroud in part exchange.
Stoger said: “I can only say that we would soon like to have a solution to this situation.
“Whatever the outcome of this matter, everyone would agree that whatever brings clarity will help the team.”
Dortmund have drawn their two games since returning from their winter break without Aubameyang and are currently sixth in the Bundesliga.
